One could simply add another 15 minutes into the bid to account for the extra work.

As for the chain link fence... yeah, they suck with a half-life, but I get 'em now and then. Cut as flush as you can on either side of the fence, and then split the wood off best you can.

No more than a few minutes at most.
I would compare it to raking up after a removal, do you get the big stuff and leave the rest.
There's nothing to damage, the messenger is steel and you shouldn't even come close to hitting it.
